Is there a way to store the results of pkgnet checkup and use it to upgrade all the packages that are listed? Seems weird that the system upgrade functionality was dropped from fdnpkg.

This is currently not possible, no. I have added a bugz note about this to keep track of the thought. https://github.com/SvarDOS/bugz/issues/161 Mateusz
